Fifty-hour whole genome sequencing provides rapid diagnosis for children with genetic disorders

ScienceDaily (Oct. 3, 2012) ? Investigators at Children's Mercy Hospitals and Clinics in Kansas City have just reported the first use of whole genome information for diagnosing critically ill infants. As reported in Science Translational Medicine, the team describes STAT-Seq, a whole genome sequencing approach -- from blood sample to returning results to a physician -- in about 50 hours. Currently, testing even a single gene takes six weeks or more.

Speed of diagnosis is most critical in acute care situations, as in a neonatal intensive care unit (NICU), where medical decision-making is made in hours not weeks. Using STAT-Seq, with consent from parents, the investigators diagnosed acutely ill infants from the hospital's NICU. By casting a broad net over the entire set of about 3,500 genetic diseases, STAT-Seq demonstrates for the first time the potential for genome sequencing to influence therapeutic decisions in the immediate needs of NICU patients.

"Up to one third of babies admitted to a NICU in the U.S. have genetic diseases," said Stephen Kingsmore, M.B. Ch.B., D.Sc., FRCPath, Director of the Center for Pediatric Genomic Medicine at Children's Mercy. "By obtaining an interpreted genome in about two days, physicians can make practical use of diagnostic results to tailor treatments to individual infants and children."

Genetic diseases affect about three percent of children and account for 15 percent of childhood hospitalizations. Treatments are currently available for more than 500 genetic diseases. In about 70 of these, such as infantile Pompe disease and Krabbe disease, initiation of therapy in newborns can help prevent disabilities and life-threatening illnesses.

STAT-Seq uses software that translates physician-entered clinical features in individual patients into a comprehensive set of relevant diseases. Developed at Children's Mercy, this software substantially automates identification of the DNA variations that can explain the child's condition. The team uses Illumina's HiSeq 2500 system, which sequences an entire genome at high coverage in about 25 hours.

Although further research is needed, STAT-Seq also has the potential to offer cost-saving benefits. "By shortening the time-to-diagnosis, we may markedly reduce the number of other tests performed and reduce delays to a diagnosis," said Kingsmore. "Reaching an accurate diagnosis quickly can help to shorten hospitalization and reduce costs and stress for families."

India races to protect rhino from death

Had it not been for the slaughter of seven rhinos in India's Assam state last week, a rhino swept out of a wildlife reserve by floodwaters might now be the eighth. Instead, dozens of elite park rangers on Tuesday surrounded a river area where the one-horned rhino was hiding, as experts weighed whether to try airlifting the massive animal to a safer area.

The killings made headlines in Assam since some took place inside Kaziranga National Park, a UNESCO World Heritage Site. At least two of the rhinos were alive when their horns were hacked off, The Times of India reported.

Each horn can fetch thousands of dollars. The horns are used in parts of Asia, either carved into bowls or cups as a status of wealth, or ground up as a powder used to treat hangovers or even as a purported cancer cure.


Assam's rhino population has improved in recent years, and the species is no longer listed as endangered in Assam. Nearly 2,300 are inside the national park, the last stronghold for rhinos in India.

But officials are worried that rising prices for horns will counter that effort.

Eleven rhinos have been killed by poachers so far this year in Assam, while recent flooding has killed 28 rhinos.

Three suspected poachers have been killed and 14 arrested so far this year, the government says.

Local conservation groups on Monday staged a protest in Guwahati, a city near the national park,?issuing?a statement that park officials had not "learned lessons" from several rhino killings in June. "The Forest Department has miserably failed to elicit support" from local residents "towards conservation efforts," they said in a statement, according to the Assam Tribune.

A spike in rhino killings has also been reported in South Africa this year. And Vietnam?lost its last Javan rhino last year to poachers.

    Memorial tree planted to celebrate Washington Grove's 100th anniversary

    Celebrating 100 years in Rochester was the theme of a ceremony held on Friday at Washington Grove.

    Nature enthusiasts, students and neighbors came together to plant a memorial tree at the Washington Grove, which is located just East of Cobbs Hill Park.

    It was all to commemorate the Grove's 100th anniversary.

    Neighbors say it is an exciting time to see the Grove, which they still remember as children.

    Peter Debes is a naturalist. He says, "I loved coming up here as a kid and playing. It's how I became a naturalist, and as a naturalist I eventually started a company here in Rochester leading eco-tours for 20 years."

    The city also announced a fundraising effort to plant more trees at the Grove.
